The story is set in 1963 in Yokohama. Kokuriko Manor sits on a hill overlooking the harbour. A 16 year-old girl, Umi, lives in that house. Every morning she raises a signal flag facing the sea. The flag means “I pray for safe voyages”. A 17 year-old boy, Shun, always sees this flag from the sea as he rides a tugboat to school. Gradually the pair are drawn to each other but they are faced with a sudden trial. Even so, they keep going without running from facing the hardships of reality.

Disc 01 Storyboards (1080p; 1:30:51) presents the entire film in storyboard form. Director Goro Miyazaki on Yokohama (1080i; 17:37). Miyazaki fils gives some background on the manga, how the film came to be, and general information about its setting and time period. Yokohama—Stories of the Past and Present (1080i; 22:36) is a really interesting travelogue of sorts, giving some history on the city and also detailing how both the manga and film have had their impact on it. "Summer of Farewells" Music Video (1080i; 5:45) English Voice Cast Featurette (1080p; 21:48) is a fun look at the rather eclectic cast of the English language version. There are interviews and footage of them recording their parts. Press Conference—Theme Song Announcement (1080i; 39:33) is a rather interesting press conference of sorts featuring several people, including Hayao Miyazaki, that was made in the wake of the horrible Japanese earthquake and tsunami.
